At a rodeo, I was flagging the Team Roping. The team roped the steer, faced with the ropes tight. I dropped the flag. Just as the flag dropped calling for time, the heel rope popped off. My call was that the time keepers stopped the clock when I dropped the flag, so the run was over. Is this the right call? Thanks.

No, that was not the call I would have made. This particular call could go either way. However, your question indicates that you may have flagged the run too quickly, or before the run was over, so that the steer could of been secured for a legal inspection.
Section 8.3 (second paragraph)
Time is taken when flag is dropped; however, that time is not official until indication is given by Flagger or Field Judge to the timer or secretary. Flagger may flag a team out after time is taken on a run, based on an illegal head catch or illegal heel catch, steer was not secure or any other factor that was not clear when time was taken.
